Masks & Postprocessing
======================

Masks
-----

In this tutorial we have used custom masks, based on geometrical shapes, created externally using tools like `dynamo_mask_GUI` from :textsc:`dynamo` package.
For general mask creation, refer to SPA tutorial :ref:`mask description<sec_mask>`.


Post-processing
---------------

The procedure to sharpen a 3D reference map and estimate the gold-standard FSC curves for subtomogram averaging is strictly the same as described in the :ref:`SPA tutorial<sec_postprocess>`.

Note in the :guitab:`I/O` tab an :ref:`optimisation set <sec_sta_optimisation_set>` file can also be used as input. In that case, an output optimisation set ``PostProcess/jobXXX/postprocess_optimisation_set.star`` is also created, where the reference FSC file has been updated. Thi is useful to be used as input for :jobtype:`Tomo CTF refinement` and :jobtype:`Tomo frame alignment` jobs.
